This can be an issue when the perceived depth of the cross is further away from the viewer than the perceived depth of the stereoscopic subject.
It's called 'voluntary diplopia'.
Would it be possible to specify the depth of the stereo cross per panorama?
Ie: place the left cross more to the right, and the right cross more to the left for a cross placed closer to the viewer?

If you move the cross in the skin it will move the same distance in the other side.
The only thing you can do is when using stereo pairs you can set the hotspots in the hotspot viewer mode close together or further apart changing the depth perception of the hotspot image.
