UPDATE: I guess the watermark was just too close to the nadir that was being patched...I've moved it and seems to be working now.
I'm using a TIF as input. In Photoshop I added a copyright watermark to the TIF file. I'm also using a patch to cover my nadir--but the copyright is in a separate area of the image. I've tried relinking the input TIF and re-creating the html and Flash files, but I can't get my watermark to show. I've checked and the TIF is flat (no layers). Can anyone think of what's going on here?

how are you patching?
If you use the patch tool then put your watermark in the patch.
Then it will be at the bottom.
